What I have noticed (3.2.6, older snapshot from 2007 so I'm not sure if its fixed in SVN or another place); If you go into the servers list, select a server, click the Advanced... button, go under the Join Channels tab and add or remove channels from that list, the settings don't get remembered when you next start KVirc unless you quit it with the Quit button. For example, if your computer crashes, or even if you quit KVirc asked by a windows shutdown, the settings there are like in the last save next time it starts up.

KVIrc saves its settings when it quits. If the computer crashes, there's no way for kvirc to save them. The same when kvirc gets interrupted badly by the system shutting down. Anyway, if you make some heavy configuration and want to be sure you won't lose it, force an options saving using the "save configuration" button in the "settings" menu.

Yeah this seems to happen for many settings. What I was actually hoping was that KVIrc could be set to persist and write settings to the configuration file the second you change them like most programs do, so in the case of a crash they don't get lost. Just if that is possible to do in the current code of course and anyone would want to make that but it would be nice.
